Yes, we have seen this several times and have always removed the catheter under such circumstances.

Moreover, a recently published series of 162 cases of fungal peritonitis by Miles et al in Kidney International observed that treatment of fungal peritonitis with both catheter removal and an antifungal agent resulted in superior outcomes compared with either treatment alone.
